12 speed Shimano Ultegra cassette. It’s got about 5000 miles on it and I’ve always used a wax chain. I was doing a deep clean of the drivetrain a despite lots of scrubbing (and scratching and an ultrasonic cleaner) and using different solutions (Silca drivetrain cleaner, a citrus degreaser) the spots remain. Curious what they are and what caused it and why they seem to be permanent?

I have it as well on my Shimano GRX800 setup on the gravelbike. I use molten speed hot wax and multiple drip waxes. I use a Shimano 11x chain 105 Grade and a KMC Chain with black links in rotation.
On my road setup with dura ace casette and chain, i have no issues. I use the same wax treatment there.

If you haven’t already, try scrubbing with boiling water. I’ve had a similar thing with silca wax. The heat makes a huge difference.
